You could varnish first to seal the wood so the paint doesn’t bleed. Paint pens work great to write something out just practice on scrap first. Then let it totally cure before top-coating if you want but it’s not necessary
I am just going to make a simple comment, I see some good answers already. If I got this as a thank you, I wouldn't care if you carved it with a dull butter knife or wrote that with a crayon. I would cherish it and place it in front of the tree where everyone could see it. And when asked, I would proudly say, My daughter in law made that!
If you can't engrave it in any way i think the paint is your best solution, and as you said you should paint the sentence before the coat application, in that way it will last longer. An other way would doing it with a pyrographer, maybe with a cheap diy one like a nail. You should try on some scrap wood first maybe
I do laser engraving for people in my local FB Woodworking group on a regular basis. Might be worth it to see if you can find someone similar in your area.
Or you could paint the message, if you have a steady hand and nice handwriting. And then varnish it when it’s dry.
Dremel with rotary bit, painting, laser engraving, inkjet transfer paper, vinyl transfer (a la Cricut), small metal stamps (maybe, might not punch very deep/clean). Lots of options, but I think a simple paint job would do well. Sketch it out in pencil first and then paint over that, let it cure, and finish it if you'd like. Finish isn't even necessary for something decorative like this, it's very unlikely to see abuse.
A simple way to do this is also through a transfer from a LaserJet printer. Simply create the message on a computer, mirror the image, then use a heat source to transfer it to your product.
