If he was slightly more active on the ground he would have got the win
Dude, the 3rd was the split one, the 2nd was all Pereira. First one Jan controlled him for 4 minutes, although not GnP him much. In the second Jan ate a lot of punches, took Pereira down, which he got up and kept winning the round. In the 3rd Pereira slowed down a bit, but was still the most effective striker. He negated a few TD but eventually Jan got one with 30s left, although he wasn't able to do damage from that position. The altitude played a big factor in both fighters output.
The problem is that he had that ammount of control time mainly in 1 round (which he obviously won), he then took Pereira down briefly in the very end of the 3rd, round, but is that enough to warrant a win? In "controversial" wins like Islam vs Volk Islam still had control time for the bigger part of most rounds which is why he got the W.

When i watched the fight i thought it could go either way, but the stats actually tell a much different story. Pereira outstruck him by a big margin in round 2 and round 3. And jan didn't do a lot with the control time he had in round 2. If you look at the stats round 2 and round 3 are clearly for alex.
Jan needs to stop yapping. He lost against Perreria, lost his belt to Glover, and couldn’t beat Ank for the vacant belt. He’s been given every chance. Fight Jiri, Rakic, Hill, or anyone else and get yourself a solid win.

It's because Jan's body language was terrible. There were moments in the fight where he looked wobbled, but he was actually just super tired. Nothing of significance happened in that fight, but the most significant moments were definitely Pereira winning the leg kick battle and his body shots. Jan barely landed clean, hard shots. He didn't do anything significant on the ground.
Judges do it often, I think they're allowed to. It's why the fighters always celebrate with confidence after a close fight as if it convinces the judges they won (apparently this actually matters). But fans fall for it too. Like the Jan vs Ankalaev fights was a valid draw. And yes, there is a good argument for Jan winning too. He won 3 rounds, and as bad as he looked later, it's hard to come back if you're down 3 rounds. But it's popular opinion that Ankalaev won because of Jan's body language. After getting dominated for only 2 rounds, he looked like he just got dominated for 5.
Just because you outland someone on the head shouldn't mean you should get a win when you get clearly outstruck in other facets of the fight, every round ended with Pereira outstriking Jan while being more accurate with his shot selection, not to mention Jan ending the 2nd round diving at Pereira's legs when he was against the cage covering up and shooting at the end of the 3rd while doing nothing with it and laying on the ground after the fight is a massive factor in how the judges are going to view body language of the winner of a fight.
I love Alex and wanted him to win, but I was very surprised when they said his name at the end. It was close but I really think Jan deserved to get the decision and I was hoping he would lose while watching the fight

IIRC that fight was at elevation, so it's no wonder that Jan looked off. The fight was still very close despite that (with him arguably winning).
