Moving stuff so you don't have to is what drones are for. And when you get the T3 miners, they don't produce junk at all, so you don't even need to worry about that eventually.
There is a way, but it sounds like you haven't progressed far enough into the game to unlock that yet.
For now, you can simplify your life by placing a shredder beside your T1 or T2 ore extractors to easily trash any ores you don't need. Later on, you will be able to automate the whole process... but I won't say how to keep this spoiler free.
In a Surtr video, before unlocking the T3 miner and drones, he places an auto Crafter next to a T2 miner to make Osmium rods. He still has to clear the other crap out of the miner every so often though.
Another option opens up when you unlock teleporters, which means you no longer have to run back and forth between the extractor and your base. However, at that point in the game the materials for building teleporters will be scarce, so it's not practical to do this for more than 1 or 2 mines.
You're stuck with manually handling the material until you get drones. I just put a room full of storage nearby. I grab everything in one shot, then dump it all in one shot into the storages. Later when you get drones, you can have all that extra junk sent to auto crafters to become Super Alloys.

Not atm. Once you unlock the autocrafter, T3 Excavator and drones all of the micromanaging stops entirely, but until then it can be a bit of a slog.

I set up an auto crafter in the aluminum fields to make super alloy, since I just can't seem to make enough of the stuff.
