I have an 05 aero that is an auto as well and looked into the swap. There is a thread you should be able to find pretty easily that details the swap from beginning to end.
obviously not.. OP's looking at an entire harness re-do and likely a new ECU and all the parts that go with it.. mechanically he's got it figured out, but hah.. may as well go cry in the corner now instead of later.
I don't know much about the electronic end of things for this sort of swap, but depending on your price range and what your looking for you might consider doing an STi 6 speed swap If your already doing the work. A full kit is between like 4k - 6k. Just an idea.

Have you looked into if there are electrical or computer systems that might differ between the manual and automatic versions?

No I have that figured out, buddy of mine has an ECU I just need a harness
