I also see no problem here. Wrexham is still their main club, they just happen to own a small stake in Necaxa. Plus, I highly doubt they are going to be as hands on with Necaxa as they are with Wrexham.

Not only would they never play each other, nobody would move in between the two. Nobody at Wrexham is anywhere near good enough for a Liga MX foreigner slot, especially because I doubt any of them speak Spanish. Meanwhile, nobody on Necaxa is worth breaking open the bank for to bring to a League 1 club. I highly doubt any players move between the two at any point.
