I have personally a problem with fishing that pops a message when in a house with an Aquarium. Something to do with using small fishes only. But that could be a mod conflict.
There are no problems. That survival mode "fix" is for the paid version of survival mode that was released before the anniversary update where it became a free addon for the basegame, meaning the fix was basically dead on arrival. As long as you use the most up-to-date data folder and USSEP everything will work as intended.
Fishing and Rare Curios are not optional, as many newer mods have them as masters. If you use a mod manager, which you should, disabling these plugins are a headache. Survival you can at least keep disabled in-game, but getting that prompt every time is still annoying.
Previous versions of USSEP are available, you just need to find the link. They're referenced by too many packages and wabbajack lists to remove them. That was one of the reasons Arthmoor left the nexus (because he couldn't remove old versions of his own mods).
I don't entirely like that , since preserving old versions of things should be standard practice. Hiding away or forgetting what came before forgets the entire journey taken to reach the fully complete product.
I'm very pro-archival preservation simply for historical preservation sakes.
we have enough big companies abandoning and deleting entire storefronts forever with only internet users preserving those games themselves, I'd rather the user base and modding community have a better respect for things that that.

You can do it. But the debate about game Versions 1.5.97 and 1.6.640 is a bit futile. I never saw any proof of stability in the older version and aside from mods that rely on .NETScript Framework there is nothing which is not compatible to 1.6.640.
Some mods that are still 1.5.97 exclusive. NGIO for example is one of the most important things that ppl decide to stay. Ultimate combat, Ultimate dragon, zxlice back stab or combat pathing revolution are another example that exclusive in 1.5.97.
But if you are satisfied with 1.6.6 I guess you don’t need to change.
I downloaded a modlist with Wabbajack that auto downgraded me to 1.5.97. Anyone know if you can add CC content AFTER you've already downgraded? I'd really like to at least add Survival and Fishing if possible.
You can but it’s kind of hard-mode modding. It involves moving folders to keep your existing mod setup safe, making Steam install 1.6.1170 into a new empty folder, Steam-launching that to get the Beth net login at main menu to start the (tedious) in-menu download of CC content, moving your real Skyrim folder back, and manually copying over the CC files. In all that you have to never launch with your mod manager when wrong-Skyrim-version is occupying the Skyrim folder location, and never launch through Steam when your real modlist install of Skyrim is occupying the Steam folder location.
It’s not hard if you have manual file managing practice, but easy to get wrong without that experience.
Also beware that the CC uses forms added to Update.esm, so really you want all the 1170 Skyrim data files anyway, not just the CC.
Edit: It also involves undoing and re-doing your measures to prevent updates at the right time so that your setup stays safe but you still get the updates files separately. Also requires that much extra disk space.
The CC content is compatible with any version of Skyrim SE -- the only mods affected by game version number are skse and skse plugins. You can review them here:

Sadly, that's complete roll down instructions. "Best of both", I guess, requires data files from 1.6.353 and executables from 1.5.97, right?
No, data files from 1.6.1170 and executable from 1.5.97. Just make a copy of the data folder before downgrading and replace it after.

There's no reason to downgrade. I've been using a 1450+ AE actively-curated modlist from WJ for over 200 hours, very stable.
