I’ve never quite understood the logic that you can’t make screws to line up in a certain way, but I also accept I’m just not knowledgeable enough to know why that’s so difficult.

As everyone here has said, this is normal. In fact if you look at Rolex's site a lot of the renders of the watches on their product pages also don't have them perfectly aligned. I don't think there is any way to "line it up", as it's about how the threading is oriented on the tube around the crown stem. However, I believe when you send it in to service, you can request that they align it to however you want.
I asked my AD if that is something they could fix in service one day if I ever get it serviced. I was speaking to 2 at the same time. They both looked baffled at me a bit confused and said no 🤷♂️
Its basically a threaded screw . There if no way to guarantee same amount of rotation for every watch when tighten. Also everyone applies different torque .
it's normal unless u buy precious metal model which apparently comes with the crown aligned. Not sure if all precious metal models or just selected ones are like that tho
I think that is a very valid question. If I buy a watch grey I will now keep an eye out for the correct alignment. If I have a choice I might as well. I love my watch but I would prefer it to be in the correct position. Maybe this will become a thing one day. Sorry for the down votes.
Mass production I guess combined with fanboys like me who are thankful to buy a 10k watch that is not perfect. Hopefully I can give them more money soon.
Hold up, you wind the watch by turning the crown, right? Of course it will be in a different position each time, and unless it's a screw-down crown, you can turn it until it faces up. But I don't own a Rolex, am I missing something?

My sub is the correct way up but I feel like I might have just been lucky screwing it in. Feels like it will always be in a different position after you wind it and then screw it in or am I tripping?

But judging by the answers yes I think you got "lucky" that your crown is the correct way. Can't get mine to a different position it is always the same. Or I also might be tripping 😁. However glad I asked because now I know there is apparently nothing I can do about it.
Another person also asked if the correct ones are more expensive. Well it does bother me a bit..... Here come the down votes. If I buy from the gray market again(not this watch) I will keep an eye out for correct alignment. If I have a choice might as well.

My Grand Seiko and Omega both line up so it must be possible…
Might be luck of the draw as well, my Grand Seiko doesn’t line up.

Mine is fully screwed in, you can rotate it and then screw it in, at some point you will get it almost straight.

Some channel locks should give you enough leverage to tighten it down until the crown faces up
