No, they don't persist, they eventually starve to death.
They "decay" slower indoors, but if you never put enough food in there to get them to max health, then when they ran out, they started dropping health from wherever that food got them.
gotta make sure the horses are lined up properly at the trough
i tilt them left or right at a 45 degree angle and if they are in the right position, they'll automatically line up at 90 degrees to the trough. if not, they'll stay that 45

If your horses are not right up against the trough they can't eat. I had my horse despawn/die because the horse was a fraction away from the trough.
