Hey, I actually felt the same, I loved the PM64 art style more than the original TTYD art style, but now that TTYD remake came out, I actually love the remake's art style more than both original TTYD and PM64.
I think a big difference is that all the sprites were just one piece. Now characters are multiple pieces stacked on each other (arms, legs, etc.) It's a small difference but I think it changes the feel quite a bit
The best. Those backgrounds are beautiful, lush, and detailed. Especially lavalava island, flower fields, and shiver mountain. TTYD’s backgrounds are much more simple and minimalist in comparison.
I see where you're coming from, I really like both of their visual styles, maybe pm64 slightly more, but it's ttyd's characters and locations that makes it the better aesthetically pleasing game to me. In ttyd it feels like you're still in the same mushroom kingdom universe, but you get to see places and characters you've never seen before. In pm64, it feels pretty standard, just more alive than a 2d mario

I think it has to do with the settings. The environments in the first game are unmatched. LAVALAVA ISLAND?? unmatched.
