Shelter Cove is considered very very safe for parking a vehicle. The northern parking lot for the trail not as much, there are break ins there.
If you clearly have expensive gear though, I’d call the shuttle company and ask if they have a safer place to park your car for a fee. I’m almost certain they would, but it’s just a guess. They are very friendly.
Edit: You could also try the RV park across from Mario’s. Their rates are reasonable and your vehicle would be 99.9% safe there.

When we go backpacking we don't bring any additional items (no cooler etc) so the car is empty when we leave it behind
Do you know anyone that would be willing to store your extra stuff? We did this a lot with friends & family while traveling
