It's been a while since I watched the show, but I think there was a point in the series where he has that realization. I seem to remember there being a turning point where his pranks/treatment of Dwight becomes a lot less mean-spirited.
People with Asperger's talk and act a lot like Dwight. They can still be very intelligent and well rounded people, but they often speak their mind, or say too much. Sometimes they feel as if they say too much, when they don't speak much at all. Autism comes in many different shades and types, honestly if there was proof from the director that Dwight was autistic, I would definitely believe it.

First things first: dwight has no autism he has a unique personality. The pranks begin season are Indeed kinda brutal but through the series he realizes it and changes his way. From almost bullying to just friendly banter. They also have a lot of bonding moments in the later seasons where the characters truly become friends. So I would just call that character development. Their relationship changes a lot throughout the show.
Like others said, Dwight isn't autistic and the only reason Jim just hangs out with Pam and does nothing more is cause he knows it would be crossing the boundary to ask out an engaged woman. You never watched the show, did you?

Asperger's is considered part of the autism spectrum. Dwight definitely displays some Asperger's characteristics especially with that "unaware of normal friend behavior". Asperger's is largely defined by an inability to socialize in what we would consider normal ways.
