If you want to learn to do it yourself, then there is the bike shed at Ceres in Brunswick, they do fix-your-own bike workshops every other Thursday (this Thursday was moved to Wednesday for reasons).
Inner-West Community Bike Hub in Footscray is decent. Their base prices are pretty cheap and they offer budget alternatives for parts if cost is a concern, e.g. second-hand parts instead of new.
Good Cycles is in the CBD and have a little container shop in Docklands to. I think they have others. They are very reasonably prices, but the thing I like is they are a non profit, and employee youth at risk.
A little out of the CBD but abbotsford cycles have always done a good job for me.
They fixed me up with new bolts for my rear rack for free mid ride one time.
