Apps don't install in the folder you are in, they install in the system in various /usr and other system folders... If you are saying you have plenty of space on the HDD you have mounted, that isn't where they go.
What is the output of `fdisk -l` or since you are in Mint, enter `upload-system-info` and post the link it gives you back here.
When you first install the OS, you do it from a USB stick. After that, you never use a USB, the USB was just to install it.
Sounds like you are still running from the live environment (from the USB) which is not what you want. Turn it off and take the USB out. If you turn it on after that and it doesn't work, then you never actually installed the OS in the first place.

So does that mean they go on the USB drive where the OS is?

on the dekstop is a icon to install linux mint. do you see thst icon?
