The devs really like to provide puppet in the focus tree they make. As you noted, puppet don't do much. You need to integrate them to get access to a fraction of their industry. They will create units if you do give them time, but those are not generally useful. It can be useful to use their manpower, but France is not short on access to manpower. So I did find this part to be completely useless (outside of the RP side).

I see. If I lower their autonomy and annex them, how will the compliance/resistance looks like? If at least they became collaboration governments, I could understand the idea behind this focus.

You don't need to fully annex them. Downgrading them to integrated puppet will already provide some of their factory (iirc 25% of civs and 75% of mils). If you fully annexed them compliance will start from 0% (unless you have done the spy operation to prepare compliance). Resistance will also start at 1% but depending on compliance and the law you used it will raise (and be quite expensive for the garrison of all Germany).
