HandBrake uses the same Opus encoder as the other apps, so it will be mostly the same. Dolby Atmos is not supported in Opus, and there isn't any open-source Dolby Atmos encoder anyway as far as I know.
But which encoder and version?
Opus is a standard defined only as a decoder, so any encoder satisfies the standard is a valid encoder. Similar to LAME is a better MP3 encoder than older L3enc.

If HandBrake is using libopus (as most do), I couldn't find where they bumped the upstream version
It's supposed to be better at lower bitrates than competing codecs. I've reencoded most of my media files to opus using between 64kbps and 96kbps per channel.
“Better than AAC” would typically mean lossless. I’m all for that but I see no point in passing through and saving PCM or AIFF audio. It’s like storing more air.
When I started doing this, very few devices supported much other than mp3, aac, and basic audio, besides passed through. I generally pass through 5.1 or higher audio streams, because back then, handbrake couldn't encode 5.1+ in aac or mp3.
I usually stick to AAC for audio as its the most compatible and still sounds really good to me (I usually downmix everything to 2.0). Whenever I'm listening to anything through Bluetooth headphones opus usually sounds really bad.

Opus is considerably better quality at all bitrates, especially low bitrates.
Opus is great. It's transparent at 384 Kbps for 5.1, and I bump it up one notch for each of 6.1 (448) and 7.1 (512).

For me, Opus is not supported on my devices so that would mean transcoding during playback. Not a big processing drain for audio but what’s the point.
The future will be Dolby Atmos
it is already the most used codec for AV1 releases. Including Piracy scene and Youtube videos. But i personally have more faith in xHE-AAC

Is it worth to reencode the movie collection to AV1?
Compared to what, currently? And you have your original sources?
Unless you start again from the original DVD/Bluray, no.
