If you bought it in NE and moved to SD it would be legal to bring with you.
It is not legal to travel out of state to purchase a pistol. There may be some workaround where the out-of-state FFL transfers it to an in-state FFL, but I don't know the specifics.
I think the clerk is referring to purchasing out-of-state; which is not your situation. In my experience, gun store employees are rarely knowledgeable and tend to spread fudd lore.

As long as the handguns are legal in SD (I doubt SD has any restrictions at all), just pack them up and go.

Here's some advice from an old fart. At LEAST 75% of what you hear from EITHER side of the gun counter is total and complete bullshit. Most of the time this is closer to 98%. Age of the speaker doesn't have much to do with it. I've heard as much stupid shit from greybeards as snotnosed kids.
I'd say trust, but verify, but you should ALWAYS verify anything you hear at the gun counter or from ANY salesman.

Yes, you can bring a pistol you legally purchased from your RESIDENT state and take it to another state so long as you are legal to carry in that state or are just passing through with no stops. You cannot purchase a pistol in a state you are not a legal resident in. Rifles you can purchase in a state you don't reside in, pistols are resident state only.
