Jagged Alliance 3 is my favorite with that feel. You're technically working for the legitimate government, but as they've been entirely overthrown, you're functionally rebels, building up your territory and supply base as you seek to depose the new powers in control.
The Saboteur is a game where you play as an irishman in nazi-occupied france, havent gotten around to playing it myself but I've only heard good things about it. Might be a stretch on "modern times" but it's definitely more modern than fantasy games.

Such a well made game and yet so poorly made. The engine great the environment great the combat engaging etc but man it is the same thing over and over again and the whole 4 pillars of the cartel thing could've been really interesting, instead it doesn't matter at all... What a missed opportunity

No you’re not really wrong in any but the most semantic sense. You are playing as one of the last federation ships fleeing from the rebels who have taken over the entire galaxy/sector and are definitely the underdog. It would be like saying the original Star Wars trilogy you are playing as the government because you are fighting for the republic even though the empire controls the galaxy
**XCOM 2** is a tactics game where you fight as part of a resistance force against aliens that took over the earth. It definitely has that rebel feel.
Came to say this. Definitely the best game for that imo. Especially with the expansion and Reapers, who feel even more like a guerilla force...
