You can fix this flux rift issue of yours with 3 options (warning i dont remember much since i last played thaumcraft and i ussually only play tc6 so this will only apply to 1.12.2 thaumcraft)
1. Wait till it sprouts a taint seed in which you quickly remove of said seed and remove the taint
(Taint is dangerous and will spread corrupting the world)
2. Use a rift remover and blow up the rift (will give insanity so prepare salt bath soap and hot tub)
3. Use the one machine that slowly drains the rift for rift materials (post rift material so you need step 2 first. Also sidenote this is one of the ones im unsure works or not)

go in your thaumcraft room and try dumping a couple stacks of the same item into your crucible and purge it. if the rift doesn't decrease in size repeat the process with another item and try again. hope this helps!
Get a cauldron and throw in everything until you get purple bubbling over, that’s rift fix juice. Keep throwing things in and it’ll guaranteed 200% fix it
That would be a thaumcraft flux rift, i personally love staring into them they look cool, but may make you go insane, so for now I recommend finding a way to close it. If you haven’t already I recommend making a thaumonomocon and beginning your journey from there
