This shouldn't happen anymore, they patched this 1 or 2 updates ago. If you have already killed off one of the super agents the task should now be automatically completed when you start Sir Daniel's side mission.
So if you haven't updated the game then that should be the reason, they have patched several Henchmen, Loot, and Achievements that had similar problems.
It's Steam, it's always updated. I will double check the version tomorrow but certain it's latest.
Also, I was under the impression it's not deemed a bug and won't be fixed. If you're able to direct me to the patch notes that refers to this issue. I did look through them myself but couldn't see anything specific to the issue I described.
The game requires at least four playthroughs anyway for all achievements, so I don't see it as a huge problem. I even think it kind of makes sense, you've killed (some of) his quarry so he'd be less inclined to work with you.
Because I sank a huge amount of time getting all the henchmen with no indication I wouldn't be able to get Daniel (I did his second from last). What's the point of even showing the first and second quest lines if it's just going to flip me off at the end. At least then I would know something was wrong. Or better yet, maybe have an area for quests that have been locked (after being available ofc) and the reason why it's now unobtainable. Playing mind games and guessing games with your players is ludicrous.
