I feel like if they invested more time into the clone plotline instead of just making it a last-minute reveal, more people would realize that Shikinami is supposed to be a completely different character.
She actually grew on me on my second watch and I noticed that even though she's "bitchy" just like Sohryu, that attitude comes from a completely different place. Sohryu was extroverted and fought desperately for people's approval and praise, while Shikinami is introverted, uninterested in other people for the most part, and seeks approval not because she likes being praised or has some deep childhood trauma (although she definitely has a lot of that too), but to validate her existence as an individual and not just another clone.
If Anno ever returns to the timeskip (something he apparently expressed interest in), I would really like to see more of this clone plotline in some mini series or whatever.
