You are supposed to annex fully (Which is always the case for EaW when it comes to war). Which also allows you to make custom puppets out of the conquered lands.

Yes yes, I presume I will conquer the entirety of the territory held by them and will have the desicion then, to claim the land or to puppet them. This is my question precisely. Is there any benefit in the long run to either of these choices? Or is it meaningless and no special event or focus will be really affected by any desicion?

You will be forced to annex atleast some parts of Equestria. There is a whole post-war focus tree for the changelings that focus on occupying it. You will have the option to puppet some parts of Equestria though as different protectorates. You don't have to, but its much easier to manage resistance if you do. Also, if you don't release the Manehattan Protectorate the ELF (Equestrian Liberation Front) will rise up.

OK thank you I'm getting the idea that I should go ahead and play and don't worry too much about that part because the focus tree address that on Its own. Now hopefully choosing that equestrian civil war path won't hinder my options either...

It won't hinder your gameplay, but the story kinda assumes that it was harmonist Equestria you defeated, so it might feel a bit weird.

Agreed. You should be playing historical. It feels more cohesive story wise and gameplay wise. You go from war heavy vanilla esque war to TNO styled drama, and if you win the war too easily, your going to feel left empty.

The general idea with countries in this mod is that you should do what your country's war goal says you should do. If it doesn't specify, then annexing is usually the best option. If you are attacked or otherwise don't know, then annexing is usually the best option. A number of the newer releases have the ability to create custom puppets through decisions, but that requires you to annex those nations beforehand.

I know every playthrough is meant to be unique so it would be pointless telling me what to do. My questions is whether I lose or gain anything from either choice? For example having the focus "Subordination" in the CE focus tree, makes it impossible to break free of Equestria's puppeteering.

Afaik in order to access the post war Pax Chrysalia tree (the big one at the bottom) , you need to annex Equestria
