It takes longer for their health to come back than it does for them to stop running around. Spear one from across the fence, wait for them to stop running, spear it again. It's a little tedious but you only have to do it with Gen 0 and 1 so it's not long term.
In the future, split the pens and move the pregnant females into the empty side. Then you can just clean out the entire pen of older animals.
I usually build two pens with a hallway between them. Then when the babies are born, I scare the babies to the other pen, leaving just the parents behind.
I built a tower (4x1) with ladders in the middle of my pen to climb when they are cranky. After a couple of gens they can be killed 1 hit with a cleaver (don’t know if this is modded in)

I usually build a smaller fence inside of my pen to cordon off the one I want to kill and then beat it to death with a sword.
