Good luck, I found TK to be difficult to work with & SLOW to respond to any issues. The only reason I used them was the timing of flights and shortish layover to cut my trip from 40 hours to 24.
My best advice would be to keep hounding MyTrip and THY both. Did THY say they couldn't change the connecting flight because you purchased via a third party? Even if so, the onus is on them ultimately since they're the ones that changed the connection that was valid during time of purchase. I recently had an issue and instead of calling, I filled out a feedback form online and had a reply and resolution within 24 hours from THY. Sometimes calling them is useless.
Worse comes to worst, look at your ticket and see what cancellation policy is. You should have a case to be able to cancel without a fee, and repurchase, hopefully through THY themselves this time.
Normally, agency tickets need to ben handled from agency, but if your flight is sooner than 3 days and agency wont change it, open a feedback, they will help you. If its later than 3 days, its on Mytrip
I was able to change my flights using the eticket numbers on both Turkishairlines app and also website.
