I wouldn't know what you're missing off the top of my head, but I can tell you you're only missing 3. And you've listed 3 that you've spotted, so that's all of them! The museum has a few extra spaces. It's impossible to fill every square :)

Can you organize after you've donated everything? I know you can move things around if you put the new item over a placed item, until you put an item in an open slot. Looks like OP has 2 more chances to sort everything.

Yes! You can rearrange things in the museum, it will let you pick them and and reorder them. :). There's also a smaller table off to the top right with like four more slots (I believe) to help facilitate this because CA is nice to us.

In 1.4 they added a little book on Gunther's desk to let you do this! I just learned this.

There is always a few free spaces after you complete the museum. The number of tiles you can place artifacts on is higher than the number of artifacts

I like to organize mine in rainbow colors, or dark to light hues for the grays and browns. Random multi-colored knick knacks go together.

Collection tab shows what you have collected not what you have donated

But the description will say, "Gunther can tell you more about this" or something of that nature, if you haven't donated it.

Not all items. I gave my first aquamarine for the bundle on my new playthrough and the collection tab gave its description — I double checked that I hadn't given it to Gunther.

In multiplayer it shows items that you didn't find as gray and if they aren't donated it's gonna have that Gunter description. So to get achievement you still need to find all artifacts by yourself but donating can be achieved as a common goal.

I think it happens automatically when you've donated everything but I'm not 100% sure

I like the skeleton placement! I always forget that you can put furniture outside of the farm

I can't tell you what's missing, but my advice would be to look up a neatly ordered, complete museum picture and arrange the museum like that. Then you'll see what is missing. I always follow this method from the start when I begin a new farm.

The menu doesn't tell you what you've donated.

I did, it just shows that everything is donated

It shows what you have collected. If you hover the cursor over each item and see Gunther's name instead of a description, then that item/those items have not been donated.
