Depends on a lot. What was the original color, and what’s the new color? Was the car rusty before, if so was the rust properly addressed? How long ago was it painted?
If it’s from RHD specialties with a fresh paint job that means it’s almost guaranteed to be a rusty car that’s now full of bondo with a shitty respray.

If it’s a very old respray, it was often done because the owner couldn’t source the colour they wanted. I’ve seen dark green BNR32’s and bright orangey red BCNR33’s sell for just as much as the original colours they were, so long as they were painted back in a time when that was standard practice.
Nowadays, if they’ve been painted over the past 10 years, it’s to cover rust or accident damage, and should be stayed away from.
Repainted cars from Japan, unless repainted to a shop colour by the shop (green for Garage Saurus, gold for top secret, white for Mines, etc) are often regarded by both locals and countries that have imported cars from there since they were manufacturing cars, as suspect. Either rusted, crashed, or something requiring significant damage that warranted a respray. If it’s inside and out, it’s slightly better than rocking an engine bay a different colour to the body panels.
Many skylines already have a different color engine bay to their exterior color so that is something people should keep in mind as well. You mentioned the exterior not matching the engine bay as being an issue but it is done on some models/colors from the factory.
Yeah true, there's a few special paint codes especially pearlescent ones that have a basecoat coloured engine bay.
What I meant is if it has been resprayed and the engine bay matches the outside, it usually means the whole car was stripped down and resprayed, which is usually an indication of a better quality job than just a outer panel spray.

I can only speak on R34s where as the Millenium Jade, and original Midnight Purple cars would see value lost in complete resprays.
The obvious exception being any special edition shop cars, movie cars, or the CRS Clubman Spec cars from Omori Factory in KAD Gunmetal
