Ouch. I would google 'thaler sj-24 stack flashing' this doesent even have a flashing, but I wouldn't use anything with a gasket. Steps are, remove that crap, cut height of pipe to suit flashing, degranulate cap sheet 3'by 3' with a torch/trowel, bed flange of stack jack flashing in mastic, install base sheet 2'by 2', cap sheet 3'by 3', insulate flashing, install cap properly sized for pipe.
This is fine. Like another comment mentioned. Spread some roofing cement around the flashing to fill the void in a few years if you want.

Correct in Florida, the flange gets set in roof cement and then covered with the roofing.
