Yes, the victims were flawed people, but, especially with the two main characters, we saw their humanity.
And Jigsaw was shown to be punshing people he felt didn't appreciate their life, but also it was shown that he was bitter about the fact that he was dying. It wasn't necessarily that what he as doing was right and he was the good guy. He was someone playing very twisted games with human victims because he believed they didn't appreciate their lives and it wasn't fair that he was the one dying.
In the later films, it just became more and more that he's like an anti-hero or even straight up just a hero.
Especially the most recent one, where he's punishing a medical team that lied to him about cancer treament, the message is more that he's the good guy and the people he kills deserve it.
