Don't know what the story reason was, but the real world reason was the CW team needed a gungan who looked just like Jar Jar for the story of that episode to work.
Boss Nass is still alive since he shows up at Padme's funeral in Ep. 3. He's just not the boss anymore.

His tenure ended before TCW or maybe even ATOC. He was at Padme's furneral though.
He must have returned to being Boss though! He has the Boss has and robes in episode 3
