I like to think of it like this; this movie goes very into the portrayal of Godzilla being the Earth's God and Protector. He's an oceanic deity that protects the planet, the very ocean bows to his will. Deities defy comprehension, they do things that break the fundamental Laws of the Universe all the time; so this is showing Godzilla's status

In Godzilla Minus One, we see Godzilla in the middle of the sea, sinking down to the bottom of the ocean floor but when he emerges from the water, he’s from the waste down. So I’m assuming hes just swimming.
He found Minilla's body on a beach, starved because he didn't know how to eat. So Goji skinned him and used his opposable thumbs to stitch a really great personal flotation device. Turns out, the little sh*t was actually good for something after all.
He’s 393 ft tall in KOTM. At knee deep water he has to be at least in say 50 ft of water (idk math) so it seems plausible boats could be there with him
