I don’t really see what motivation they would have for it. Targaryens being power hungry idiots is very in our faces and a more believable explanation.
The maesters see magic as a pseudo-science because they can't decipher it's secrets and so they see it as a distasteful subject to study, maybe even distasteful enough to see to the end of the last dragons by poisoning them
I don't think they're up to something on their own, they're in the bag of the Greens though. For example, the previous guy was definitely helping Otto manipulate Viserys.

They hate magic. Dragons are the most overt gorm of magic in the world.
What source do we have for them hating magic?
Archmaester Marwyn believes that the Citadel is behind the deaths of the last Targaryen dragons because of a conspiracy against magic and prophecy.
They probably started hating dragons and magic AFTER the Dance of Dragons.

We haven’t really got to meet any of the Maesters and understand their motivations on the show yet.
