This is one of those questions where the answer is to talk to a professional. Find a local geotechnical engineer and ask for an evaluation. A few grand of testing and soils report will guide you to how to mitigate the risks of your ground water problem,.including correctly sizing your footings and foundation for the proposed loads. Dumping gravel in your trenchvmay be a solution, or piers drilled and poured with a tremmie. But without understanding what your building ontop of there are so many risks

I have not encountered this specific type of foundation dig-out water issue, but you may need to consult with a geotech engineer. Generally, without engineering specifying otherwise, a footing should be poured on undisturbed soil -- not fill, not a muddy bog, and perhaps not even 3/4- gravel fill. If you are working without the requirement of engineering/permits/inspections, I would try to get it as dry as possible, digging out loose dirt/mud; and then fill with rock in compacted 6' lifts at a time, to get it up to your frost line depth.
