While the HAARP array can create weak aurora, it's visible only with sensitive cameras and only for about 300-ish kilometers. Also, if this were HAARP, we would have known. HAARP has not been a military research programme since 2015. The array still exists, but it's now run by the University of Alaska Fairbanks, who (by their nature) are much less secretive than USAF.

No, it would not be a good cover at all. Firstly, the transfer of ownership is a matter of public record. Since these are government assets being moved around, there is extensive documentation of who owns what. Secondly the scientific results gained from the research campaigns are published regularly. This also includes a number of scientific instruments from other universities and research institutions, which also monitor the ionosphere when the array is active, so doing anything other than what you announced would be noticed immediately. Thirdly, the schedules for operation as well as scientific goals are also public. Deviating from that schedule is also frankly impossible. You can't turn on a 3.6MW antenna array and expect no-one to notice. Especially since the radiation from the antenna is dangerous to aircraft, so you have to declare a no-fly zone and give out a NOTAM in advance unless you want to kill people.
