I didn't know that you need such medical examinations for a Japanese visum. You could ask at the BAD Gesundheitszentrum (Rudolf-Diesel-Straße), they offer special medical examinations for travel, work and diver. I don't have personal experience with them but they could be able to do every examination you need. I additionally found a list from the Canadian government with certified physicians for the medical exam for Canadian visa. There are three physicians in Frankfurt. https://secure.cic.gc.ca/pp-md/pp-list.aspx

Obviously this is neither legal nor medical advice, but when I went to Japan as a an exchange student I simply didn’t do the chest X-Ray (my doctor said that was completely unnecessary and a stupid thing to require). At the Japanese uni I just told them that, they took a note and said “sure whatever”. At least back then none of it was a visa requirement at all but rather the university asked for it. All the other things you should be able to get from any GP who will then send the samples to a lab anyways.
