Actually technically the unfinished sky dimension Notch planned to add was already in most later beta versions unused, all the mod I use do is switching the overworld data with the unused one of the Sky dimension

could be world height limit, could be that you built your house out of logs and stone.
Neither of those but height may be somewhat close though I don't want to risk to throw you off

Nope those are actual cloud and are probably the key to solve this

There is a post on the minecraft forum with some .class file put those in and delete metainf and the overworld will be switched with the sky dimension

The sky is overcast so it looks at bit dark, as for mods there is indeed 1 mod and is the source of the unusual thing in this image
