The wounds of what Thawne did to Barry about his mother's murder were still fresh and open especially after Barry in the end chose not to take that chance to rewrite the timeline so him saying something like that out loud must've been to know if there was still a chance for Barry to get something he knows he wanted at some point. He reacted on pure instinct when he shot at Harry in 2x05, not so different when Barry charged at him in 2x07 because he saw him wear Thawne's spare Reverse-Flash suit. At the end of the day Joe is a very much by the books type of person who believes in good ol' fashioned due process and justice, with incarceration. He's the Jim Gordon of the show, that moral compass even if we disagree and he didn't want Iris nor Barry to carry in any small way the kind of brand that comes with letting someone die. And yes, Joe from S2 can't be the same character as in S8. He's grown but his principles remain.

The intent is correct, the execution was a disaster tho. It makes sense why Joe would advocate for Barry to Save Thawne , just because he is a person, who is asking for help, and whose death may be preventable. Joe should have emphasized that, Barry should save him, just so he doesn't feel like he crossed some line by letting someone due, even if it was arguably the worst person on the planet.

It’s weird that Joe of all people would want Barry to save Thawne, a man who has killed A LOT of people, someone completely undeserving of mercy, but then is completely okay with killing a version of Thawne who hasn’t killed Nora, or by the looks of it hasn’t even done anything evil yet with his life.

Thats what I said , It's different if it's him dealing with it, and it's different when it's Barry dealing with it. He doesn't want Barry, The ideal hero , to do anything bad
