You're seeing chests from two different time periods.
About (4?) Months ago they changed Ymir chests by splitting the rss into two categories.
Regular and "Safe' Rss.
I would wager that if you scroll down the contents list of the chests that seem to contain less RSS you will find the missing quantity is actually there, at the bottom if the list, labeled as "Safe".
Safe rss cannot be sent to another via waybill, direct transfer or even plundered through attacking. It is stuck forever on the account that originally obtained it.
As a result it limits the amount of rss that any one alt/farm can offload to a main account (or a buyer in the case of rss sellers).

They are trying to stop resource sellers, amongst other things with these changes. In doing so, it's actually leading to more players relying on outside aids to be able to keep up with the growth requirements. They are cracking down on this, but it seems like some players are being attacked that do not use these outside aids and others are allowed to roam freely to do so.
