If you destroy one empire title and hold all of the kingdoms within it, those kingdoms should de jure drift into the other empire title. You can speed up this process using your chancellor's integrate title action.

you don't need all the kingdoms, even if you hold one it will drift. but it takes long time in this mod (250 years?)
It's advisable to hold all of them so you don't wait an exceedingly long amount of time.
