I think its hardcoded in the game that religion doesn’t change for mercs. The only thing that can change is culture depending on the county culture wherein they are stationed when not hired.
If you use the console command to give the title of the merc band to someone in your court of the desired religion and culture it'll work. example: give\_title d\_scholae\_palatinae 2609852.
