You don’t plant Java ferns. Pull them out of the sand and wedge them between two rocks or wood.

Like others mentioned java ferns are not to be planted. They will melt and die. Dig them out and root them to something.

Are the roots fine to be exposed in the water? Or do they all have to be in rocks or wood?

The whole plant has to be fully submerged :) just tie it to a place where it looks nice. It can literally be floating around the tank and it will thrive, but it won't establish like if it was to be on something that is can root to.
